Well either the mouse is broken or you have a mouse where you can assign what different buttons can do. Go to the main website of your mouse and look for that software and make sure the button is enabled.

That or it is simply broken

check to see if the Games have been enabled to use the thumb pads ..
sometimes Game/Programs will revert to default.
I had this a couple of times with a Sidewinder J/S as that's got 12 buttons with variable programming

i also have thumb buttons and in halo you have to set them in because they don't have standard settings, i used them for bash and switch grenades.

Make sure they work as standard thumb buttons? As was mentioned, some mice have software that let mouse buttons do different things.

If you can find a way to disable this special behavior (except in programs you specifically list perhaps), or at the very least disable it for whatever games you want to use it for, then set them to whatever you want to be.

Incidentally, I would recommend setting your "Use" key (open doors, get in vehicles, etc) to one of the thumb buttons. Trust me, it comes in REAL handy.
Congratulations!

My thumb buttons are set to "Go Forward" and "Use". Allows me to play most games one-handed (hey, sometimes I REALLY need a sandwich).

In games that don't support the thumb buttons (older games usually), I tell the game to use UpArrow for Forward and E for Use, then use the third party program X-Mouse to have the corresponding thumb buttons emulate those keys. Good thing I don't use the E button in games much anyway!
Congratulations!
